i know I haven't been stitching for very long, but I've always used permanent CD pens / OHP pens (similar to Sharpies) on plastic bobbins and never had any problems yet.
Just for the record, the bobbins usually live in a plastic organiser box

When I started cross stitching many moons ago
I got some plain address labels and cut them really small then wrote the number on that before sticking it to the bobbin. I know it's time consuming but I am still using the same bobbins today and they still look as good as way back when!!

CD writer pens work very well on my plastic bobbins.

I personally don't use bobbins. I have done more kits than patterns up until recently, but that's changing. I'm comfortable enough using the skeins even though you sometimes have to be careful that they don't tangle. I'm probably a loner here with not using bobbins.

I tried leaving them as skeins but I find I always get into a hopeless tangle
so it's bobbins for me. When I buy or start a new skein I immediately wind it onto a bobbin (well, that's the intention, anyway
) and put the number on it. Then when I start a project I take the bobbins I need and put them in my little project box, then cut the lengths I need straight from the bobbin when I start using it in the project.

As soon as i get new skeins i put them on bobbins amd write the numbers on them, as when i lefts them as a skein they got all tangeled and i wasted loads of thread in the end. But i have some cones of DMC and i have left them on there, i then just cut off lengths as i need them and same with the thread on the bobbins.
At the end of the day theres nothing wrong with anyway u do it as long as u are comfy with how u get along with it then its fine.

new skeins straight on to the bobbins for me too...
then when I'm doing a particular pattern I already have some home made project cards prepared so that I can have a couple of lengths of each colour cut, loaded on the card and ready for use
